Anytime you have metal sliding against metal, there will be a break in period. Basically, this is the time the metal is wearing itself against the mating surface creating a new surface that will have less friction.
The break in instructions would have been with the gears. Richmond recommended 3 heat cycles total.

lets put it like this. my speedo was reading almost 30mph off before I fixed it. Your resale value will like you more if you correct it. I mean if your putting 1,000 miles on the odometer every 700-750 actual miles.. That will add up very quick.

From the factory, Ford should have at least had 3.73s in the GTs and 3.90/4.10s in the cobras
Congrats on the new gears. Changes the whole attitude of the car. I wish I went with 4.30s though
