Or it could even be all the way up the side if its bad enough. The water was creating a connection between the end of the coil to the either the head or the base of the spark plug. When it does this it either misfires or totally takes out the coil.

Water got down in the Coil boots. Used to happen to me and my friend's roush. I never could fix it. My fix was a typhoon manifold, patriot heads and accell coils.
