I have a diablo tuner and it very touchy when its programing. if you roll down a window or turn the radio up the power drop distrupts the tune install. maybe something like that happened when they were installing it on your car.

THe first mistake you made was using a tune that was not designed for your car. All cars are different even if they are the same year and model.
You just have to have it proffesionaly tuned

If as you suspect, your car already "had a tune" when you bought it, then that would have compounded the tuner's confusion when you tried to flash your car in the first--however the SCT tuner should have been able to recognize the non-OEM tune (and that it was still married/locked) and just refused to work. It should not have messed up to PCM so badly that the car would not run.

Actually a fast shift isn't bad for the transmission. When ever you are between gears basically your transmission is just slipping. So the faster you get into the next gear the better it is for the transmission.
Increasing line pressure in a auto (espcially the ford automatics) will decrease trans life, signficantly if your not using a cooler.

Someone has a link from tocca around here somewhere, where it goes into detail explaining this.

So far as the reflash, why didn't you just buy another (new) handheld setup for your car and reflash it? Handhelds are perfectly safe for the car, but I don't see how your going from one car to another, even if its unlocked and unloaded, if you don't have the same ECM code. For instance, I had to tell MPH my code was a GTG3 to get them to custom tune my SCT xcal2. It won't work on any other car but one with a GTG3
