logan motorsports has a 3v swap kit, its not difficult, you just need new cam gears and tuning

+1 probably a lot easier than a 4v swap with the help of Logan. But if your swapping just the heads an not the whole engine, you need everything from the heads up, the timing cover and front accessories, the kit from Logan Motorsports, 99-04 cobra TB, and timing gears.

I hadn't seen the Logan kit before. Seems with that, it wouldn't be too hard to do, but the price isn't listed on the website, and I doubt it is very cost effective.

Cost effective is kinda reletive when your speaking about thousands of dollars in mods. There really isn't any cost effective way to increase HP on these cars. Its all detremental to the wallet. If you want some serious power, then a 3v would actually be more cost effective in the long run, since every mod you make to it will give you better results than before.

I've read everyones posts and I checked Logan Motorsports site however I'm still a little confused as to whether it would be cheaper to upgrade to 3v heads or just get a supercharger whether it be a whipple or a centrifugal. I'm not planning on doing any street/strip racing but I know that always changes with the more power you have under the hood. I want something that's going to sound good and look good, both under the hood and on the dyno, and I want to go the best route. From the looks of the Logan Motorsports site, the 3v conversion is the way to go as I quote from their site

Logan Motorsports has developed another engine option for SN95 Mustang owners. The 4.6 3V is the next generation in modular performance, and it offers 4V like performance with reduced weight and cost. Now you can have the amazing performance seen in the '05 and later Mustangs in your lighter SN95.
