Misfire or Clutch-Slip??

Default Misfire or Clutch-Slip??

Have a 2001 GT with approx. 96k miles. Cant really confirm what feels like a misfire or maybe a clutch-slip. It mainly happens after completing a shift into a higher gear or when down shifting to a lower gear and the engine is under a load. I started off with cleaning the MAF, checking the operation of the EGR valve, and changing the fuel filter (which was quite dirty by the way)..Fuel pressure is lingers @ around 35-40 psi at idle... Pulled out the scanner and there are no pending codes in the computer...
The clutch has never been replaced and the plugs and one coil pack were replaced a while back when i had a definite misfire. So.... when it acts up, its a definite "miss", but not (if that makes sense) maybe like the car is pulling, but momentarily stops pulling is more like it... Was curious to see if anyone else has had this problem, or can point me in a direction I havent already explored... Any help would be appreciated. Oh, and at idle there is a sporadic "putt-putt" sound coming from the exhaust. Also have checked the temp on both heads and manifolds and the temps are consistant so I dont really think a backed up cat could be an issue.
