If you are selling the '03 with mods that require a tune then you should convince the new owner to buy the SCT tuner too.
If you do not sell the tuner with the care you'll have to flash to OEM tune back into the '03 (which may create a whole slew of potential problems if it's heavily modifed) to "unmarry" the tuner from the '03, or the SCT tuner will just be an expensive paperweight...
As for whether it will work with the Cobra, I will leave that to the SCT power users...

x's 2, Reflash the stock tune back into the car (return to stock) You Xcal can have a new tune written for the new car!!
What SCT tuner is it?
if it's X3, it has "canned tunes" which are only for the car you have now, you can still get custom tunes for the new carm but the pre-loaded tunes will not work on a Cobra. If it's an older Xcal2, then it' has no pre-installed tunes, and you'll just have to get new tune written for the new car
