I was wondering what all would be involved in swapping a 32 valve 4.6 or 5.4 from a aviator or navigator into a 2000 GT? I know that the exhaust would have to be changed but my main concern is the wiring. I saw on another forum that the wiring harness (except for wires for the coils need to be lengthen) is the same between the DOHC and SOHC engines. Does anyone know if the 2 harness will work on a 4 valve engine? My other concern would be what flywheel would you use? What other obstacles would there be in this swap?
You can use your stock harness. You will need to lengthen the coolant temp sensor harness pigtail, and reverse polarity for the COPS (ignition coils). Other than that, you're good to go.
The car is a 5 speed so if i went with a aviator motor would I get a flywheel for a mach1? If I went with a navigator motor what would I do for a flywheel?

You need to buy a flywheel based on the crank bolt count. A navigator engine has an 8 bolt crank, and needs an 8 bolt flywheel. An aviator has a 6 bolt crank.
