Default Misfire? Transmission? Fuel Delivery?

I've got an '01 GT Manual, about 86k miles. I've started to notice a pretty significant misfire, but only in 5th gear.

It feels like a lurch or stall, intermittent, and only happens when under throttle in 5th gear. Even at the same speeds in 4th gear, there's nothing. I need to change the spark plugs, likely, but I somehow doubt that's the only issue at hand--since if it was purely a plug misfire, I would imagine it would be happening in other gears as well. Does this sound like a transmission issue?

Sounds like a COP going bad. Misfires tend to occur during high load situations. Check for codes, and if you cant find anything, take it to a shop that can perform a cylinder "powerbalance" test, and see which cylinder is actually misfiring. Once you figure out the cylinder, replace the coil + plug and your problem is solved. Very common with Ford 4.6 + 5.4 applications..
