I have an 02 GT that is going close to the same thing.

The #4 plug blew out and I had that replaced, then I pulled the cover off and replaced the timing chains, sprockets,guides, and tensioners. After I put it back together there is a ticking noise that seems to be coming from the passenger valvetrain.

I unplugged each injector and the noise didn't go away.

When I had the passenger valve cover off I did notice some small shavings on the #4 rocker??

I may have gotten the passenger cam 1/2 or 1 tooth off when I put it back so looks like I'm going to replace the passenger cylinder head and hope the piston isn't damaged.

well i dropped it off at the mustang shop last nite, they listend to it this morn but said it did not last long enough for them to find where it was coming from, so now they are waiting to try again with a steth, i will post what they find for everyone when i know

Good luck, when mine started ticking the rod bearing failed, I hope that doesn't happen to you.
