Finally cracked open the black box

(cliffyk please read) Finally cracked the black box.
I've had it for 4 days now, just got back home and had time to look at it, I bought the Delta Force Tuning: Commando package.
----------------------------
My car is a 2003 mustang gt, it started out as an auto, now it has a t56 in it.
The car ran alright with the tune that was loaded in there with my xcal2, now with the sniper tune loaded in (91 octane, tc off) I have an issue with the Overdrive off dummy light flashing, I also have an issue with the rpm's rising after I clutch in.
Does anyone know how to solve this? I have the commando software too but have yet to try it out as I do not feel comfortable enough to try it yet.
I also have a question about how much more timing I can really add and still be safe? I am in san francisco where the temps are roughly 50-70 and I run 91 octane. Also where should I add timing to? low, mid, high, or global?
Thank you, I think I'll be loading the xcal2 on there if I can't get this fixed before I sleep tonight.
-------------
I just went out and ran the car with recon, ended up throwing a bunch of codes.
p1702, p0708, p0713, p0740, p1746, p0755, p0758, p0743. All of these are transmission related, anyone know how to tune these off?

Well not sure exactly but when you had the auto tune everything makes sense, when you push the clutch in the rpms would go up cause there is no load like with the auto. and the auto had wired in auto on/off with the manual you do not.
I would reflash the PCM to stock, then work from there.
With timing I would advance it across the rpm range but not at idle
Not exactly sure but have asked for senior members to help cause no one seems to be looking in this forum

I have no sage advice to offer for autos (other than my '69 Charger Daytona I've never owned one) or transplants--my understanding is that when converting from an auto to a manual transmission you need a "manual transmission" tune, and perhaps a new PCM--IDK, but I'm sure Chris or Pat at DeltaForce can help you out--call them, or post a message on www.deltaforcetuningforums.com

i did a swap with my auto to manual. Basically your problem lies in the computer. When I started my car with the auto ecm the dash went berserk. I would suggest drive it to the dealership and I ask them to reflash your ecm for a manual car or buy a used ecm from a wreck that was a manual. It will do away with that bulb blinking continuously and will make your rpms hang when you push the clutch in.

Since you have a Sniper (now DeltaForce Tuning) product, just call them and anyone who answers the phone will help you out, including getting you a "manual transmission" tune...

I will contact them, I believe I may crack open the tune in commando and see what I can adjust there.
Cliff, what would you recommend as far as timing goes for a 91 oct tune? How much do you think is safe? I may have time to adjust + listen for pinging but I'd rather not go that far with timing. I wanna bump it up a little to eek out a bit of extra performance but still be safe so I don't need to worry about blend changes and such.
