huh, i've pulled out a least a dozen manual trannys (although i dont think i've put any on their front ends) and put them back in and never had this issue....i learn something new every day....

i have hardly any experience with mustang transmissions but plenty with jeeps. and i have done swaps and clutches, you name it and ive done it. but personally I push the clutch in an start the car and try to drive it and see what happens. if you could rotate the input shaft while installing the transmission then this really makes no sense though. the clutch disc might be in backwards but i so highly doubt that.
