So, what would you do if you had to take the motor out?

Ok, really getting strange/annoying. I pulled the valve cover off today, checked for play in the lifters, which I found some. Started it up with the valve cover off for a second and confirmed that the sound was coming from that region. Put the car all back together, started it up and viola, no knocking.
Drove it 15 miles, came back and it was knocking again. I grabbed a stethoscope that I have (A true doctors stethoscope, not a screwdriver) and tried to identify where the knocking was coming from.
I put it on the front cover, the valve covers, the intake, the oil pan, and the block above the oil pan, no definite knocking anywhere, so I placed the scope on the bell housing of the transmission and almost deafened myself. KNOCK KNOCK Neo.
So my question is why in the world is the transmission bell housing knocking?!?!
Here is a video before I took the valve cover off.
