Transmission clunk

Default Transmission clunk

I am noticing a little bit of a clunky feel when my car shifts, particularly into overdrive. I do believe I felt it going into 3rd once too. Only 59,000 on the clock and never had an issue before until now. I just had a blower put on and am wondering if the shop turned off my torque modulation (could that cause it?). I will call them tomorrow. My tuner shows an asterisk next to any parameter altered but for some reason it doesn't show one on anything. I know they made alterations though because my speedometer is correct and my a/f was good on the dyno. So not sure if they used my tuner with a computer or what. Fluid looked good, could probably use a change but level seem ok. Any body have any ideas? It isn't so much of a slip, but more of a clunky feel.

edit: Also if anybody has experience with diablo tuner...If they did make changes outside of the tuner(on a pc) and I alter something(torque modulation) in the tuner, then load the tune, will it set all my settings to what they are showing in the handheld and get rid of any other changes they have made?
