You will have to shut it off in the computer or you will get the check engine light.

What are the cons?

Pros:
-Cleans up engine bay
-One less thing to break

Cons:
-???

The EGR doesn't really do anything other than for emissions purposes.

The EGR system improves fuel economy and power at lighter loads, mid-rpms, and while cruising, and by cooling combustion chamber temps (already burned exhaust gas cannot burn again, this reduces NOx emissions) allows a bit more timing advance under those conditions. At higher loads and low rpms it is disabled and has no negative impact on power.

It one of the emissions related things that actually helps.
