First thing I'd do would be to install a stock MAF, then if you have an SCT shop nearby they can download the tune and see whether it's a stock tune (un-marry the SCT first). They should also be able to fix you up with a stock tune if it's not.

That's the only way to get to a known starting point. That the t/c switch does nothing with what you believe to be the stock tune makes me believe it is not an OEM tune--barring wiring or some other non-tune related problem

Also a Ford dealer could force flash a stock tune.
