Angry Loss of low-end torque...please help!!!

Okay guys this is my first post and I really need advise/expertise.
I have a 02 Mustang GT. I have lost a lot of low end torque and have no idea why... Best way I can think to explain it is imagine starting off in 2nd gear.
Mods= O/R X-pipe, Throttle body spacer, Superchip Tuner. Thats it!
(I have had these mods for a few years with no problems.)
I've replaced the fuel filter, the fuel pump, the spark plugs, and a 3 coils. (dealer replaced the coils)
I have used fuel injector cleaner. I have replaced all fluids. (all fully synthetic) I have listened/sprayed to check for any possible vacuum leaks. Ive also tried resetting the tune back to stock. I don't hear any knocking, pinging, or misfiring.
Oh and the "master mechanic" at the Ford dealership did a compression check and said everything is fine. Not sure why he couldn't help. Anyways...

any ideas/suggestions for me??

Thanks guys!

how/when did this start?
Is your car throwing any engine codes?

Is your car throwing any codes? Is it an automatic? Have you had it dynoed, or does it just feel more sluggish?

It's a manual. It is not throwing any codes. (Hate that!!)
No to dyno. Uhmm it wasn't sudden, but I did take notice after a buddy of mine took of my intake and cleaned it. He also unplugged my mil eliminators, which I've, since, plugged back in. I checked the intake and it seems fine. It'd be hard to mess that up just by cleaning it. I'm really puzzled guys. I don't wanna trade it in, it's my love!
Thanks again guys for any info...

Cleaned your intake as in cold air intake, the tb/plenum, or the entire intake manifold?

Oh sorry. Just the TB and the TB spacer. I checked for a vacuum leak though and I can't find one. Is it really difficult to find a leak? (Big enough leak to cause a major difference in performance?)
I was testing it again today...wow it's so slow. Like V6, or slower!!!

Um make sure the throttle cable is connected correctly lol, have someone push the gas pedal all the way down and see if the TB opens all the way.

So, your friend removed/cleaned your TB/Spacer and your car has lost some power since then? Are you sure that's all that was done? Does your friend know what he is doing?

MILs don't matter for power. Also, an exhaust leak that isn't obvious would not result in a significant loss of power.
