I would have Bet 1000 Bucks that my Whinning noise was my tranny/clutch. It was my Rear End. If you can find a Rack or just put it on tall Jackstands, Get under while someone gently gases. You may be more suprised than you know. IJS(Im Just Sayin)

Update:

Car makes the noise with the transmission in neutral, and the clutch depressed. It sounds like its coming from the transmission, not the motor?

Any ideas on isolating it a bit more? I can't seem to isolate it with the car parked and the hood up...

What an awful high pitched squealing it makes. Makes you fear to push the clutch in. lol

I did when I replaced it, came out as an inner and outer race, and a mangled dust shield. No ball bearings in sight.....
