Default Tranny swap now not starting???

Ok my buddy has been using my account on here to learn a few things about his 99GT. He has been doing a tranny swap going from manual to auto for his wife. The tranny is an AOD i believe is what he told me. They have the tranny in however they cant get to car to start. He said he turns the key and there is nothing. I havent seen the swap yet but he asked me to post. all of the wires are supposedly connected correctly, battery is hooked and charged. What would be the cause for no ignition?

Uh...did he swap to an auto PCM?

Did he get his PATS turned off via his tuner?

What did he do to the clutch pedal wires? Did he keep the clutch pedal in or did he loop the wires?

Car started by jumping the starter. However car will not shift out of first.

So im not sure what PATS are and do you have to have a tuner to turn them off?

The clutch is still in the car. The clutch pedal is depressed all the way so the car will start.

And the PATS is the security system that when a key is put into the ignition it will recognize what key is meant to go in. If he swapped the PCM he shouldn't be able to start it without having the PATS turned off by a tuner or have Ford re-key his car which will be very expensive.
