What parts do i need to convert from Auto toManual?
I've got a 96 GT w/Auto that I want to convert to a manual tranny. What parts do I need besides the Transmission Assembly(tranny, clutch, flywheel, flexplate ect)? Are the crossmembers and driveshaft different? Will I need to get a tune or modify the computer in any way?

You will need all of what you wrote plus pedal assembly, ecu, trans wiring harness (that you have to modify) driveshaft, clutch fork, flywheel bolts, clutch bolts, clutch cable, firewall adjuster, quadrant and TOB.
Your best bet is to find someone who is building a powerful car and wants to change to auto and just swap.

+1 to ox.... otherwise, try selling your car and buying a manual... It sounds rough but trying to hunt down everything you need for a manual swap is probably worth the small loss you will take selling your auto and buying a manual.

I would, but I like the challenge and I feel the need to be different. That and its going to be a long, long project. 5.4 DOHC, forged rotating assembly, ported Navi heads, thumpr cams, custom sheetmetal intake based on the Cobra R's, coil over's, tubular K-member, modified cobra longtubes, an X-pipe kit, built 8.8 and a host of other stuff.

Tremec 3650 swap
I swapped my auto to a tremec 3650 and I have a speedometer do I need a speed calibrator or a control module. I found a website that sells flashed ecu's but you have to give them your vin to program it , my vin says my car is an automatic. Right now my check engine light is on, and the codes are for the auto transmission. Help please I can't get my mustang inspected !!!

^ You need to get your car into a Ford dealer and have the pcm reprogrammed for manual transmission. Will likely cost 1-2 hrs labor at whatever their rate.
I would not advise installing another pcm, thats a whole other set of problems to overcome if you go that route. And in the end you will still be going to the dealer to have the anti-theft reprogrammed so you can start the car; the main difference is under these circumstances your car will be getting towed there instead of driven there.
