I have the transmission that came with the 2001 4.6 cobra motor that will be installed in my '90GT. I have heard from several people that the TR3650 won't match up to the '90GT rear end and that i may have to do some cutting and welding. Help?

to the rear? you will most likely have to get a custom driveshaft made, and a cross member fabbed up
