Default PI Motor swap and cruise control

Hey all,
I did the PI motor swap around a year ago and got everything hooked up and working great except for the cruise control. And also put in a tr3650 at the same time, as well as the proper Dallas mustang part to correct the speedometer. Got a tune as well.

Anyways, the cruise was not working before the swap was done either, and this is where im running into issues. The clutch is supposed to self-adjust when you lift up on the pedal, and that does not work anymore. I can shift in and out of gear fine, so I replaced the stretched out clutch cable.

I dont know where I should begin to diagnose the cruise control problem. No fuses are burnt out either. One of the websites I was at said that to get cruise to work, I would need the pedal assembly out of a 99-04.
If anyone else has had similar problems or if i am overlooking something simple please let me know!
