From what I have read and heard from people who have done the swap is that the stock 4.6/5.4 intake doesn't flow well enough on the 5.4 block. So I'm strongly doubting your PP intake is going to flow as well as the HPS.

I went to http://www.lunatipower.com/Tech/Pist...ionHeight.aspx and did a quick calculation. It looks like the 5.4 piston sits up about .1112" higher off of the deck.
I would soft spring it to find out what you are going to run into for PV clearance. You may also want to reach out to one of the places that does modular heads and ask them.

Use the HPS intake for god sakes. I did my swap with a lightning lower and a custom upper set up and it works but the HPS would have been a lot simpler if it was out at the time.

The problem with adapter plates is the injector gets raised... therefore no longer spraying fuel on the back of the valve. Hence more fuel consumption. Possibly less power at a higher rpm i would assume. IMO dont do adapter plates the HPS intake like a stretched out aftermarket 4.6 intake. Stretched because of the taller deck height of a 5.4 means your heads will be further apart.

supercharger options for a 5.4 2v upgrade
Anybody know if the brackets for a centrifugal supercharger will work with the 5.4 upgrade? I'll be doing the motor swap soon, but as I don't have the motor yet, I don't know if I'll be able to keep my Vortech V-1 after the conversion...
