Default 98 Gt runs rough

Last summer, the intake manifold had a big leak. It got replaced, and a few months after that, the car started acting up.
It got checked and was throwing a 4th cylinder misfire, but that was a long time ago and haven't gotten it checked since. As I slow down and start speeding back up at around 35-45 mph there's a significant loss in power and you can feel the car miss a couple times. At stoplights and when i let off the brake a little and move slowly, it misses quite a lot. As I'm driving on the highway at about 65-70 mph and hit a smooth section of road, there's a noticeable choppy feel in the engine.
This problem has been present for months, any ideas in what the problem is? If anything needs to be replaced, what the cost be? My inspection has been out for three months so it needs to be sometime soon. Thanks for any help I can get!

Start with a basic tune up, spark plugs, wires, fuel filter, air filter and go from there.
