Reprogram keys on 99-04 GT
So, I had to get a new ECU because mine stopped working after my motor swap. I had an AAC and I bought an AAD. Now the damn car won't start so I'm not even sure if the ECU was even the problem with my dead cylinders! GAH!!!! [If it's not one thing it's another]
So how do I reprogram it so that my keys work with my new ECU?!

as far as I can remember your pats system is not connected to the ecu. so you shouldn't have to reprogram the keys after swapping ecu's. the pats module is part of the instrument cluster i believe. however to answer your question the only way to program keys is to take it to a ford dealer, and you need atleast 2 keys to reprogram them. if you only have one you'll have to buy another.

The '99 to '04 models use PATS type C in which the PATS controller is in the instrument cluster, and in which the instrument cluster and the PCM share a security ID that is programmed at the factory--if either component is swapped out the car will not start until the security IDs are once again synchronised.
Ford dealers and some more advanced locksmiths can do this; another possibility would be to get the instrument cluster from the same car that the new PCM came from--or find a tuning shop that can "bench" program the PCM and have them disable PATS.
