No headlight reminder after alarm install
I had a Viper 5904V alarm/remote start installed on my 04 GT at BestBuy a few weeks ago, they did a good job and the alarm itself works great.
After I got off work today I realized my battery was dead, I forgot to switch off the lights after my lunch break. I was surprised I didn't turn them off since I usually hear the chime, after jump starting it I realized my headlight reminder chime no longer works when the door is open.
I asked Bestbuy and they said "Oh it's a factory thing" and it wouldn't have anything to do with the alarm. , it worked right before I took it in and my last 00 v6 still chimed and it had a commando alarm.
Any ideas what could be the issue?

This is from the 2004 shop manual:
Barring failure of the GEM (Generic Electronics Module), it is one or more of the three highlighted subsystems that is/are no longer supplying the proper trigger signal(s). My bet is on the door switches, as aftermarket alarms always tap into those.
Aftermarket alarms and PATS and the GEM create all sorts of problems. If it is as they claim, a "Ford thing", then they should have made you aware of the conflict and loss of functionality before installing the alarm. Tell them it is unacceptable and ask that they remove the alarm and provide a full refund...
Headlamps Left on Warning Chime
The headlamps left on warning chime activates when the GEM detects the ignition switch circuits are in the KEYOUT state, when the GEM detects the driver door is ajar from the driver door ajar circuit, and when the GEM detects the headlamps or parklamps are on from the exterior lamp circuits. Refer to the Chime Duration Table in this section for audible output, duration time, and priority ratings.
