Default Fixing light rust in cylinder wall??

ok guys i had alittle problem with my Pi swap and had to take everything back off of it again so I remove the heads and remove the water that had gotten in the cylinder and I sprayed them all down with wd 40 just to make sure there is alittle rust protectant in the cylinders. Well it worked on all so far except one....Its developed alittle bit of a rust area on the cylinder wall #3. What can I do to fix this problem? or is it helpless? its not real bad it will prolly come out but i dont really know how...
