There is a problem when I try to accelerate from 2nd gear into third. It happens if I floor it and go to redline in first then when I shift and floor the pedal it accelerates but then it almost seems to stutter through a couple rpms then regains going to redline. Thats the best way I can explain it, and I have been searching the internet for awhile but I dont know what the problem could be. I recently installed LTs but the problem was there before this. I also noticed by exhuast pipes looks blacker on the tips too. I mean I know they will turn black eventually but it seems more apparent. So I dont know if I need to get a tune that includes the header upgrade if that would fix the acceleration problem or if it is something more than this.
I havent tried cleaning the MAF yet either as I saw some posts other places suggested.

Any thoughts??

if its gear specific then its a transmission problem.

Yea it is, only happens in 2nd gear around 3-4K rpms then after four it pulls hard again.
