Throw out bearing?

I had a similar issue on my 88 GT years ago. Replaced the throw out bearing and it was quiet for a week. The problem returned. It turned out to be the transmission input shaft (which is what the throw out bearing rides on). I replaced that and the problem was gone for good.

I should say, it wasn't the actual shaft, but the metal housing that bolts to the front of the transmission that goes around the input shaft and the throw out bearing slides on it when you use the clutch. This was on the old Borg Warner 5 speed. The OEM was aluminum and didn't wear well. The replacement I got was steel, much better. It's also called an input bearing retainer.
