the 5.4 will bolt in fine, i am putting a 5.4 in my mustang soon, the lighting blower will stick out about 6", there is a purple Sn95 mustang on Cardomain that has a lightning 5.4 in it the hood is a 4" cowl and they had to cut a hole in the hood and it stilll stuvk out about 2". the 5.4 block is about 1.75" longer then a 4.6 block.
The 4.6 and 5.4 are the same size. The 5.4 just has a taller deck height.

yeah, I thought so too. 5.4 just has a longer stroke than the 4.6, they have the same bore, I believe.
