True, but changing the heads and cams allowed me to see and experience something I have never done before. although probably with more headaches but it was fun

That's a different kind of enjoyment. I didn't want to learn as much as I wanted the power. It's Not for everyone, I guess.

I've found a few 01-04 GT SOHC motors on there for under $2000...About how many miles before they start developing problems?

I agree. If you want to mod a car, make sure it is in good running order first. Did you check to see if it was throwing any codes??? O2 sensors, fuel filters, and air filters may all be part of the bad mileage.

Honestly, if you want power, I would go right to a 4v engine swap. They are easier to get power out of and if you get a Terminator engine, you have a GREAT base to start from. It will cost money but, you will be further ahead IMHO.

Although I make enough power to make most cobras sit in the corner and cry, I wish I would have done the 4v swap instead.

Cobra motor...Hmmmmmm...Sounds like a fun beast...Would I run into many problems goin that route far as transmission, rear end, or needing to stiffen up the chasis?

No issues at all, everythings the same. Although if you have a 96GT vert and you have stock gears, chances are you have 2.73's and although they are great for mpg and 186mph dyno speeds they suck for mustang performance.

So try and find a set of 3.73 or 4.10 gears if possible?

You don't have to change gears, just a suggestion.
