Default Do I need a tune/reflash

I recently swapped out my 2000 4.6 motor for a 2003 motor (long story). In addition , I have a CAI, long tube headers and a Borla Exhaust. My car has an idle issue and occasionally the CEL comes on, but then goes off. The idle issue is definitely computer related, because I replaced everything that would suggest it could be mechanical. Should I be considering a re-flash or a tune?

I am pretty sure when you install longtubes that you will need a new tune....at least my friends did after we installed.

a retune should help, but was not necessary on my gt. when i fist installed my lt header i had a bbk o/r x pipe, flowy cat back bbk tb, c&l plenum, bbk intake along with mil eliminator and i had no probs with check engine lights or idle issues. could be something else.
