as far as the rebuild you know like replace the pistons, cams, lifters , valves, things like that
like when is that appropriate to do?
If you add a blower should you replace those things?
and eh you can scratch out the engine swap question

when is it appropriate to do? its appropriate when either you blew your motor or your about to push more than the stock shortblock can handle. theres absolutely no need to rebuild something that isnt broke. that part is common sense.
not necessarily, again it depends on the amount of horsepower your pushing. if your not exceeding whats considered a reasonably safe level for the stock motor, theres no reason to replace things. if you have bigger plans for your car, then replacing stuff is a necessity.
so how about you list your goals for the car and we can go from there.

what are your goals with this car? do you drag race? do you plan on making this a race car and buying another dd?
stock for stock mach vs. 01 cobra(99 fix) the machs are a little faster due to the stupid IRS and ****ty gears (3.27). now you give the cobra a SRA and same gearing and cobra will win assueming the drivers are equal. mach motors are tq motors, where as the cobras are all up top. mach die out at 6k where as cobras will pull all the way to redline. basically the mach will have the advantage down low but the cobra will take the up top race.
i have read the 01 cobras have a 31 spline inner shaft and 28 spline outer shaft, all i know is when i took my irs out the outer shafts were small....
the 03/04 cobra hands down if yopu got the money. the stock motor with right tune can hold up to or sometimes more then a 1000rwhp, some may blow stock...mod for mod you cant touch the termis. a heavily ported eaton and full bolt ons cant get you around mid 500s to the wheels (520-540ish). problem is they have a problem with getting hot fast (heaton) your power will drop. which is why most will go to kenne bell or whipple (im a whipple fan). as far as cams..save your money. by the time you do that you could have bought a whipple or kb for a little more, as for the price of cams (pricey) compared to the power you get is not worth it unless you got money to blow and love the sound.
hands down the irs was way better then my SRA for daily driving. taking corners etc..something you should also consider. if your worried about MPG dont bother buy a v6. my 01 gets terrible gas milage (under 10) but thats due to the way i drive it and im fine with that. every car has to take premium straight from the factory.
if money isint a budget... personally id go with a 03/04 cobra. put a 76mm turbo on it with a built 4r70 auto, and a built sra or keep the irs for comfort..
over on modular fords there are two guys both on the stock short block, ones a 6 speed the other is a auto. both are in the 9's WITH PORTED EATON ONLY. sure there cars are heavily modded and gutted but gives you an idea what you can get out of the 03/04s
