Default Possible ECU problem on 99 GT

Let me start by saying I did a 5.4 swap. I'm getting no spark to cylinders 4, 5, 6, and 8. Mechanic said he thinks it's the cars computer. Is there another reason these cylinders would be dead other than there being an issue with the ECU?

Also, my guages haven't been working right since we started it?! Any explaination to this? They don't go to 0 anymore... Mechanic checked all the wires. He said the ground wire was never correctly hooked up to ECU, but he fixed it and it still doesn't work.
