Default 1996 Mustang GT Convertible Theft light!!! PLz help

SO here is my problem. One day I went to the bank and left my lights on and my battery died. I got a jump and it started just fine and I drove home and then to the store a few hours later. When I came out of the store and attempted to start my car the theft light began to flash rapidly and shutting the car off after a few seconds. So I searched the web and thought my chipped key was bad so I took it to a locksmith and they made me 2 new keys and attempted to progam them but was unsuccessful. The guy told me there was no current going threw the antenna. SO i replaced the antena wire and still no luck. I got a new keyless entry box with working remote and it works great but the car still has the theft light on. The ANti-theft box had been previously removed and the wires were ran threw a relay. So I replaced the relay and tried to reset my computer by turning the keys 10 times on and off and unhooking the battery for 20 min. still no luck. I called a mechanic and the car has been sitting at his shop for about a month now and he cant fix it. I really need this car to get to work. When you turn the key to the on possition the theft light will flash for about 2 minutes. PCM is good so I have no idea what else it could be. I need help asap!!!

First step is to check for codes, next step would be follow the pinpoint test associated with the codes. Find a new mechanic
