A little off subject, but im curious for future reference, is it hard to put the brakes off of a 94-04 gt onto a fox body if you get the axles and hubs needed to convert one to five lug?

Its just nuts and bolts, like any other brake system. Master cylinder might need to get changed with it however

Master cylinder would have to be changed if the Fox body had rear drums.

Is the master cylinder just because the brake bias needs to be different when switching brakes?

Drum brake master cylinders hold a very slight line pressure even when your foot is off the pedal. Use that on a disc brake and it will constantly drag.

Is that to keep the wheel cylinder from collapsing? Or to keep any kinda delay out of the brake?

It helps keep the shoes in proper position so that there isn't a large take up in the brake pedal. The self adjusters do most of this work.
