Make it a 5.4! Short answer no. The two engines are different sizes it won't bolt up.
Why not look for a supercharger designed for a 4.6?

It will work if you put in a 5.4 GT500 motor, including the lower manifold for the Eaton supercharger. Otherwise it would make a good paperweight for you.
Since the GT500 Eaton is a 4th generation roots type blower you could buy a more efficient blower made for a 4.6 and install for less $$$ than tryin to use this Eaton blower.

This is why you see so many Eaton SC's sitting around.....people take them off of the 5.4L engines of the gt500 and put on new whipples and kbs on their engines.....and the Eaton's aren't designed for the 3v engines our gt's have.....they are made to work on the 4v engines of the cobra.

The money you would spend swapping out parts to make it work would far outweigh the "good deal" you got on the Eaton. You would need to upgrade your intake manifold, your fuel system, your exhaust system...and I am sure much more. I agree with the above posters....find a supercharger designed for and ready to bolt right on your 3v engine.
