Default Mushroomed a flywheel dowel pin

I am installing a new exedy flywheel and clutch. I hammered in the first couple dowel pin into the flywheel and somehow ended up mushrooming the third one. I then noticed that one of the other pins had been slightly mushroomed as well. I used a dremel to grind down the two dowels enough so that they fit in the pressure plate.
Will this cause any issues?
If so, should I be looking to install new dowels or just remove them and install the flywheel with no dowel?
