this dual pump wiring diagram, but just incase, here it is.

Also, if your plan of action doesn't work, pull the fuel pumps and make sure that the fuel line that gets connected in the tank is connected and fully seated. This sounds a lot like a problem someone I know had and that turned out to be the issue after we nearly pulled our hair out.

What does the aeroforce gauge show for pressure before you start it? It should go up to 42psi or so and hold that pressure. Pressure will drop about 1psi per minute or less.

Well thanks for all the feedback guys, needed some ideas to work with.
And problem solved!!
It was a $0.15 fuse on fpdm power wire. I checked all the fuses when it first started happening and they all looked good, and like I said it ran fine a couple times after it started happening. I assumed that if the fuse went the problem would be consistent; I guess it wasn't a blown fuse just a faulty fuse. Thank you Hammeron, I would have probably just bought a new fpdm but I figured why not swap out all the fuses and relays just in case. Sure enough it worked. I think I mounted the fuse too close to the valve cover which caused it to overheat. I re-mounted it further away and made sure to stash a few spare fuses in the glove box. She's running like a champ again
And just in time too.. I got a buddy who just picked up an 03/04 cobra and he's claiming 500 to wheels. I'm suspect of that, as he's stilling sporting the factory eaton (with a smaller pulley and a tune). He's in town this week and we're heading to the track for few runs, I'm definitely going to give him a run for his money and hopefully feed him a little dust
