Switch back to whatever intake you had before. Disconnect battery, turn on lights. Let it sit. Hook up battery, drivecar. If it drives normal, its tuning. If it still sucks, its something else. My guess is tuning.

UPDATE:
Sooooo finally I got my car back today from the dealership, and guess what!!! I didn't get more than a mile away and the problem is STILL THERE! I called them back and told them I was bringing it back. The Service Advisor I had been working with had already left so I left it with someone else and explained what was going on. I can't believe they had it for over a week and the problem isn't even fixed. I'm so upset it ridiculous, I just want my car!!! I'm going to call tomorrow and speak with the Service Director and let him know what is going on as well.

Resolved:
I got the car back yesterday and it seems to be running back to normal. Turns out they said there was a shaved wire going into the ECU which was causing it to short out. Once they fixed that the problem was resolved. I am very happy again

WOW that's really crazy dude! I'm glad you got it figured out though. I wanted to mention when I did my spark plug change I ordered the oem motorcraft plugs from americanmuscle and when I took it for a drive I had a misfire (bad plug) and the check engine light flashed on and off so you should definately know when you're having a misfire in one of these cars.
