Default Clicking noise when starting up S/C mustang

Hey all, my car has begun to make a rhythmic clicking noise for the first several seconds after I start it. It will click maybe 10-15 times then stop. When sitting in the car, I hear it coming from the center/right, at first thinking it was the A/C or CD player. I took out all CD's and turned off the AC and it still does it. It runs fine, no smells, no "check engine" lights, nothing. I have had a new engine w/ whipple intercooled supercharger installed a couple months ago.

Any thoughts on what this could be?

It could be a blend door actuator for your HVAC system. Does it sound like this:

That's EXACTLY what it sounds like. Is it an easy fix or will I need to bring it to the dealership?

It depends on which actuator is faulty; you'll need to listen under the dash/globebox area to determine which one. From what I see on fordparts.com, there are three different actuators: 19E616A, 19E616B and 19E616C

Hey Edwin108, just got it fixed at the dealership. Luckily it was still under warranty. You were correct that it was the blend door actuator (unsure which one). Thank you for your help!
