What would you do to a junk yard engine before installing it?

What kind of damage to the valve covers?
I have an 07 GT that will soon have 08 heads on it...The spark plugs have a different thread pattern on the 08+ than the earlier years. I learned today the coil on plugs should be compatible across 05-10, and even MSD has the same part number for this year range.
05 and 06 had the early style coolant crossover, but the conversion is just a simple bolt on. Id keep the 07+ style and get new hoses to eliminate the remote thermostat and extra piping.
As for clutches.... While my engine is out Im replacing the stock unit with a McLeod RST Twin Disc Clutch Kit. It was recommended, but I dont have any experience with anything other than the stock one in this car.... And also replacing the pilot bearing, slave cylinder, and fluid line.
