Took it back to the shop and...
So I took my car back to the shop, because since I had the 3.55s installed, I've been getting a bit of howling between 2000 and 2500 rpms in fourth and fifth gear. They pulled the diff cover, and we stood there discussing the gears contact pattern for a good twenty minutes. Evidently, they have a Ford tech do all of their gear swaps. They told me that he sets the backlash on the tight end of the range, as back when they were setting gears on the loose end, people were complaining about clunking. It seems that everything is set up correctly, yet I still get this howling in 4th, and to a lesser degree, in 5th. What else could be causing this? Could improper torque on the pinion bearing cause this?
On another note, for the most part, I trust these guys. They don't seem like they are trying to get out of doing any work; in fact, the owner has been saying all along that he'd be happy to tear back into it if necessary. What should I think?

Im having the same problem, took it to ford and they said its normal and should go away, they only whine in forth. We looked at the rear end and there was no wear or shavings. So until I see a noticible difference in the whine, where there damage being cause ill just leave it. Granted its annoying There not much i can do abour it.

as said above "gears should not whine" my old gears were installed incorrectly, not by much but they were. in fourth and fifth they made noise and vibrated. I ended up swaping them for some 3.55s and it was just like having the stock gears in there again, nice and quite! it is an easy job to mess up, I know I would have them redo it

every mustang i've ridden in that has lower gears has always howled a little. mine does it in 3rd and 4th when i'm slowing down. My boss's notch has 4.10's in it and no back seat and it howls louder than anything I've ever heard.
You can have them redo the gear install but I bet it howls again.
