Yeah I had the top of the battery covered up when I sprayed it down, it's hard as hell to get the fan shroud clean without leaving streaks, but they'll definentally get cleaned before the show. Here's a few shots of my interior and one shot of the front of the car.

I suppose that I could put it back in, it feels like I'm getting a little more performance out of the filter off of the MAF, should I got ahead and remove that conical filter and put the stock set up back on?

I'd recommend getting the plastic coil cover or something like it to cover up that area. If you do go with the air filter off of the maf, make sure to remove the lower half of the air box. Do you still have the intake silencer on there? Generally, you won't see much in the way of a performance increase (at least much that you'll feel) by just putting on a filter. If you did want to go that route, it's best to get an actual cold air intake such as one from UPR or C&L as just putting a filter on the maf unit is going to suck in hot, underhood air instead of the cooler fenderwell air.
I used to (for a quickie detailing) use a foamy tire cleaner for the various rubber items under the hood. Don't get it on the belt for obvious reasons. But in this case, you're going to spend some time detailing... A nice, clean engine compartment can go a long way -- even if it's a stock car. I have seen a bunch at Mustang events that, while they were not wickedly modified cars, they got my attention with detail and clean parts. It's hard to maintain with a daily driver, as I am assuming yours is, but it can be done. I guess it depends on what you're going for. It seems as your car is pretty much stock and as such (barring any big spending), that's probably the way you should lean with your attention. Be sure to tie up any loose wiring and such.
I'd recommend hitting your carpet with some sort of cleaning solution. Also, the weatherstrip in the door areas could use replacing and makes a big difference. Just be sure to clean every nook & cranny. Basically a very thorough detailing.
