easiest way to do it is to run runflats, and then ditch the spare, and build a box incorporating the spare well into the box design...mount the subs at a 90° to one another and 45º to the floor. That's about the only way to do it with 12's. having them fire straight up won't do either, unless your subs are those ultra-skinny high compression drivers. Now, you can fit 2 10's, or 4 - 8's (the setup i had in my 89' vert) by firing them straight up (10's) or straight back (8's)(gives the best resonance for any type of music).

Drawring of the 2-12's in the spare well setup...to give an idea. please forgive the art skillz:

don't really have much trunk space in a vert as it is, but he'll still have everything around the spare well. Anything else can reside in the back seat...noone can fit semi-comfortably back there anyway.

edit - you'll want to play around with the angles...i'm thinking 30 degrees to the floor may work better. Anyway, if you want to see what dimensions will work best with your subs, The 12 Volt has volume calculators set up for the most common box shapes. you can play around with it. The forum on there is excellent as well if you have any wiring or other questions.

I was thinknig about doing this with my convertible. With the rear seat gone, not only does the car weigh less but you now have a perfect place to mount everything. And if you wanted to go one step further, you could always go with this too! So you delete teh rear seats, install the subs, amp, etc. Then make it look as though you never had rear seats while gaining some extra space

Okay, so it's a bit expensive, but I think it looks nice! And there's not much room back there to begin with so it's no big loss in my opinion.

Everyone is making this all too hard. Just buy a smaller box. buying a smaller box may cost you more but it will save you move time. I had to 12" L7s in my fox so I know that two 12s will fit. But if you really don't want to buy a smaller box, and if you want a custom install then I agree w/ building it in the car. I have done a lot of installs in the past few years and sometimes you just have to do that, but very rarely is that your only choice.
