3rd gear vibration

3rd gear vibration
I just got an 87 Mustang GT (always wanted one). It has some work done to it, exhaust (flowmaster, 40 series (I believe it's the 40 series). New transmission, my bro thinks it's the T-5. Holley Systemax Intake/Manifold and new alternator.
Sometimes in 2nd and 3rd gear, the shifter will vibrate really bad. I also noticed that sometimes 3rd won't rev up all the way and other times it just goes in 3rd without any hesitation. Also the exhaust still has the stock cats (I know, I need to change those out).
Any ideas? I plan to get under the car today to check everything out.

I plan to look under the car today and under the hood to see what I can find.
It's really annoying, I can barely hold onto the shifter when it does it.

RE: 3rd gear vibration
I haven't had a chance to look under the car yet, but did have another question.
I notice that sometimes it's hard to get into 3rd while driving, especially if the rpms are high (could just be me getting used to a manual again).
Any ideas?
