But I can swap the lightning diff if I order 31 splines for a mustang case? Correct? I just couldn't use the 31 spline axles from the Lightning.

yes you are correct, you cannot use the lighting axles unless you get them machined to fit. They are much longer(wider) than a mustang rear end
