Default pilot bearing??????????

Hey guys i was installing my new m-7003-z (93 cobra tranny)transmission yesterday and it won't fit....i have a 90 lx 5.0...when i took out the old tranny i didn't bother to size them up...so when i was putting the new one in, it wouldn't slide in all the way...took it back and couldn't figure the problem...then i sized them up the input shaft where it would slide in the pilot bearing is bigger on the new one and the old one is smaller...could my old tranny be out of a 4cyl car? Now i need to take off the bellhousing and clutch parts to get to it...has this ever happen to anyone and how do you remove a pilot bearing???this really sucks cause i was hoping to get it on the road this weekend...thanks, Matt.
