i have the black and red ford racing valve covers, there the 3.75 inch ones. i had to get a one inch intake spacer and shave down the throttle linkage bracket a little. but im not sure if it will clear the stock hood.

I got the tall FRPP chrome valve covers w/ my Street Heat intake and had to do the same thing...I got a 1" spacer and ground down my throttle linkage.

It bumps the stock hood a little.... I had to make some adjustments to make it work.

We ran into trouble with the stock Ford Racing EFI covers and a Cobra intake, and we were unable to use them due to the throtle linkage and bracket. A spacer may have helped, but we tore it back down and put the stock covers back on.
