my tranny problem needs your help!!

well i rebuilt my motor and beefed her up and rebuild my stock aode but when i went to drive it we had no 3rd and the valvebody is no good. I put in a stock mustang tranny out of a salvage yard and heres the problem. I will eventualy put mine back in but i really wanna get this thing tuned and running good. When i first got this tranny the wire harness had plugs for rear o2 sensors making me think it could b out of a newer mustang? Well this one isnt rebuilt and doesnt have my shift kit in it so my question is if it will effect the tuning process and when i put mine back in? thanks a lot, if nothing makes scence let me no and ill try and explain more.

ok.....
yes and no.....have'in the shift kit effetely keeps rpm's up some during shift which can change your tuning but, only if it's so close to get all you can out of the engine which I doubt would be in your case
