Got my crank & rods machined.

So far I got the engine & transmission in. oil pump is primed the only thing left to do to the engine is put the upper IM on. all plugs are plugged in to the spots. I am having troubles with the transmission now though. I am not very educated on transmissions atm so I don't know what to call these parts. I'll just point & describe the problem.
I've tried the C4 & T5, so I decided to try out an AOD. I bought one that didn't have a dipstick in it & the problems that came up are these:
1) driveshaft too long
2) linkage from C4 does not adapt to AOD
3) Shifter won't go into 1st & 2nd due to a plastic plug on the transmission.
4) No dipstick in transmission
5) I seem to have oil & grease implanted into my skin from all the cuts.
6) I ruined my cloths (but thats ok I bought them for working on things)

Questions associated with pictures:

What is #1 in the picture for?

Do I have to fabricate my own linkage on to the hole in #2? On my C4 #1 & #2 was one piece so the linkage was made where #1 is.

What would be the best thing to do about the shifter hitting the plug (#3). It keeps me from shifting into 1st & 2nd.
